    Academic Background



    Lihua Julie Zhu obtained her Ph.D. in Nutritional Sciences from the University of Wisconsin-Madison in 1999, and her M.S. in Computer Science from DePaul University in Chicago in 2001. She joined the Bioinformatics Core of the Robert H. Lurie Comprehensive Cancer Center (RHLCCC) of Northwestern University in 2001, where she was the Director of Bioinformatics Consulting Core from 2003 to 2005 and the Director of Clinical Informatics Group from 2005 to 2007. She joined the University of Massachusetts Medical School (UMMS) as a Research Assistant Professor in 2007. Since 2015, Dr. Zhu is a Research Professor, Head of Bioinformatics Core of the Department of Molecular, Cell and Cancer Biology (MCCB) of UMMS.

    Dr. Zhu and her colleagues develop and apply algorithms and computational tools to analyze, annotate and integrate various datasets, including those generated from high-throughput experiments such as ChIP-seq, ChIP-chip, RNA-seq, PAS-seq, GUIDE-seq and shRNA screening. Her group is an active contributor to the open-source open-development Bioconductor project. They have developed ten packages with various utilities, ranging from machine learning, peak calling, annotation, to visualization. Among them, one of the widely downloaded and cited packages ChIPpeakAnno is for mining and annotating ChIP-seq, ChIP-chip dataset or any type of dataset consisting of a list of genomic coordinates .     Dr. Zhu and her colleagues have also developed two packages for designing and evaluating gRNAs for the genome editing technology using engineered CRISPR-Cas9 nucleases: CRISPRseek is for designing target-specific and efficient gRNAs; and GUIDEseq is for evaluating the specificity of gRNAs using GUIDE-seq technology.
